FamilySearch account is now missing 99% of my family roots/records???.
For many years I used FamilySearch.org to trace my family roots. I found lots of family members dating back to the 1500s.
On 10 July 2021 was baptized and I became a new member of the LDS church.
I now have a church record number that I used to sign in to my old familysearch.org account.
The next time I logged into my FamilySearch account all my research roots and family trees are missing!!!
I hope someone can give a novice some expert advice and guidance on how to recover my family roots that go way back to the 1500s in England

@Michael Wiggs The simple solution is to convert your non-member account to your member account. You should still have access to your non-member account - it is still there. Just us the user name and password you used for that account.
Since you now have both a member and a non-member account. Since you now have two accounts, one needs to be deleted. If you delete you LDS member account you will loose all information for living, and any Church work you have done. But you can then convert your non-member account, add back the living, if necessary, and all the leaves on your tree are still there.

Sorry to hear that you've run into a problem since associating your church record number with your account.
When you say that all your research roots and family trees are missing, do you mean that you see yourself in the tree, but you are no longer connected to your parents/grandparents?
If you can give us a little more information on what you do see, that would be helpful.
Also, be sure to check your account settings -- make sure that you are the starting person.

Congratulations on your baptism! What an exciting time!
When a living person is listed on FamilySearch, their family members are not automatically connected. To find your family, add yourself and any living people (your parents, siblings, grandparents - whoever's living). Then, when you get to a known deceased person add them with enough information to find them in the FamilySearch tree. Alternatively, you can add them by using their personal identification number. Your work should still be there, just unattached to you because you are living.

I have a thought about your situation.
Is it possible that you now have 2 accounts? When you got your member number, did you add it to your previous account, or did you create a new account. If you created a new account, you will need to either call us so we can get the 2 accounts straightened out or do as JS010 suggested and add the living family members to reconnect to the data that you previously added.-

If you click on the "Family Tree" menu and then click on "My Contributions," you will see two tabs. One of the tabs shows all of the changes that you have made in your account, including adding persons and changing their information. Another tab shows people that you have added to your "private space" in your account--i.e.; living persons.
If you have created two person records for yourself or one of your immediate ancestors and then built your tree out from each record, you will see two different trees--depending on which record you started adding parents to and whether or not you added duplicates of your parents. In some cases, parents or other ancestors may already have been in Family Tree and, if you create duplicates of them, you would not see the tree records that were added by other users as ancestors.
If you find that you have created two records for yourself or one of your ancestors, you can merge them using the merge instructions in this Help Center article:

When working with a duplicate of your root record. the record you find by clicking on the "Family Tree" menu and selecting "Person" from the menu (unless you have changed the "Starting Person" in your settings), you must be careful not to try to delete it using the "Delete Person" tool or by making a different record the surviving record in a merge of that record. You should not be allowed by the system to do this but, when the root person in a FamilySearch account is deleted, it "messes up" (technical term) the entire account.
So, assuming that you are signing in to your pre-existing account, our best recommendation is that you look in your "My Contributions" for duplicate records of yourself and/or your immediate ancestors and see which ones have the most extensive ancestral trees and then, connect yourself (your "root person record") through those ancestors.

Were you able to resolve this?
Sounds like a duplcicate account issue.
But even with a duplicate account - any records that you entered (for deceased people) would STILL be in FamilySearch - simply that you would need to re-establish your link from you to them.
records would not have been deleted (just not automatically link to on your new account)

I believe there are ways to merge the accounts - if you contact support
I would not be deleting any account - but let support merge the two accounts.
