In indexing, if there is no indexing field for that information, you don't index it.
Specific to the directories, if two entries differ only in unindexed details such as the address, occupation, or suffix, then those entries should be indexed only once.

If you're asking about "Jr" as part of a name in Family Tree, that is usually done in the Suffix portion of the name. For details, see How do I enter names in Family Tree?

Thank you for responding. I've been doing directories and the only available spot is labeled Prefix. There is no Suffix box. I've been putting "Jr" in the Prefix box, since there is no Suffix box should I just keep doing that? I feel I should make some difference in the father, son name as they are identical. What do you think.

It would have been better to have posted this question under the Indexing category, where an experienced indexer would have given you further clarification. However, Julia has provided what appears to be the general rule (subject to specific project instructions): you do not index identical names that appear on a page (regardless of whether they have a suffix). The reasoning is, the researcher will find the indexed name and that will have a link to the image of the page, where the full details will be discovered - including if there are multiple instances of the same name on the page.
Personally, I do see a flaw with this practice. In most books (of register transcripts) I have come across, the index (at the back) nearly always shows the number of times* the name appear on a particular page. That is of great help, as one could easily see the name at the top of the page and miss a further instance of it that appears at the bottom of the page. (* e.g., "John Smith p78 x2")
It appears FamilySearch's project instructions assume if the researcher takes time to check for their person of interest via the link provided, they will also make the effort to read through the whole page!
