@ACowie I can't find the ID you mentioned either. This means they don't exist or someone changed the status from deceased to living.
Edit: I now see, you yourself connected with other IDs LDHQ-WNR and LDHQ-W2L. And now you have a possible duplicate for a son James.

There is a Help Article for almost any conceivable situation in the FamilySearch Family Tree:

I can see how to replace parents however when I try to replace by name it says they do not exist even though there are multiple entries for them and when I take an ID from one the entries it is saying it is not recognised.

managed to remove the parents and then added the new parents.

@ACowie, it appears that you're confusing the Genealogies section and Family Tree: the IDs you gave in your original question are from a Pedigree Resource File (https://www.familysearch.org/ark:/61903/2:2:3Q9K-LWL), meaning it's a family tree that was uploaded by someone as a GEDCOM and is now "cloud-archived" on FS. It's publicly searchable and viewable, but nobody can make any changes to it (not even the original uploader).
The collaborative Family Tree on FamilySearch is a completely different beast from the individual-and-static files found in the Genealogies section, and you cannot connect the one to the other.

I had a look at the suggested duplicates for James Chalmers and there are a few it looks like two different James’ have been mixed up and it is a bit of a mess. I will leave it to someone who knows what they are doing to sort out.
