How do I help someone (lds) who's children do not show up automatically in their familysearch acct?

You absolutely can link your Church membership to your account at any time (just go to the Account tab under Settings, which is accessed by clicking on your name in the upper right corner of most pages on FamilySearch.org). And that's a good thing to do if you want to access features that are unique to Church members, such as temple features, getting free accounts for Ancestry/MyHeritage/FindMyPast/etc , accessing certain record collections, or helping another person in Helper Mode.
But the automatic creation of your initial tree using membership records will only happen if you link the membership info to your account at the time you create your account. Connecting automatically to your deceased ancestors is very helpful for most people.
Note that the person IDs (PIDs) for your living relatives will always be distinct (unique to you) regardless of whether they are added automatically from membership records as your account is created, or you add them manually later on.

They most likely didn't connect their Church membership info to their account as they created their account.
At this point, they just need to manually add their children to their family in Family Tree.

That’s what I thought but wasn’t sure whether they should phone in and possibly have church membership info linked. If that’s even possible?
So each spouse will have different PID numbers for their children as well…. Unlike when linked when first setting up their account. Correct?

Not LDS, so don't know for sure, but it is my impression that all profiles for living people have different PIDs in different accounts, regardless of when and how they were added.
I suggest making a feature out of the perceived flaw: the best and most sure-fire way to protect private data online is to not put it online in the first place. Therefore, creating an FS account without initial reference to LDS membership is a smart move, which protects the privacy of the user's children and other living relatives. Yes, it loses the automatic creation of some profiles and relationships in the Tree, but those gaps can easily be remedied by the user.
