What do I do if I want to have my grandfather's second wife be the one that pops up on my tree even

You can mark any couple as the preferred. Posting images is still broken here, so I can't easily post an image to illustrate, but if you look at the profile of my 3rd GGF, https://www.familysearch.org/tree/person/details/LHJ8-NZQ, you'll see he was married 3 times. I descend from the 3rd wife, so I have that couple marked as preferred FOR ME. If you descended from one of his other wives, you could mark that couple as preferred FOR YOU. Just click on the "Set Preferred" option to change the settings.

The most important setting that affects how trees are drawn is the preferred parents, in cases where a person has more than one set of parents. To do that, start with the profile for the child who has multiple parents. Then click SET PREFERRED and choose the parents you prefer.
Setting a preferred spouse has a much more limited effect — it only affects trees drawn with the person in the primary position, whereas the preferred parents affect any tree drawn through them.
