My sister has two children from different marriages. The older, male is from a relationship with another man that she never married. The second, female, she is married to her father.

Right now, her current husband and father of her daughter is displaying as the older brother's father too, but he isn't the father. He's a stepfather

On FamilySearch's Family Tree, profiles can have as many parents (or sets of parents) as necessary (https://www.familysearch.org/en/help/helpcenter/article/how-do-i-add-a-parent-in-family-tree), and you can change the relationship type for each parent (https://www.familysearch.org/en/help/helpcenter/article/how-do-i-specify-biological-step-adopted-and-foster-relationships-in-family-tree).

(That said, unless your niece and nephew are old enough to have relationships of their own, I don't see much point in entering them on FamilySearch. The best way to protect private data online is to not put it online in the first place.)
