there are children listed on the bottom of the petition. I know that i am not supposed to index them, but should they be entered in the record? If so, where?

No. If you don't index them, then how would you enter them into the record? A researcher can see them on the image when published and put them with the family on Family Search if they're not already there.

Children and (spouses) are not the ones seeking Naturalization.

And from Project Instructions/What To Remember About This Project:

Do not create separate entries for people other than the principal. For example, do not create separate entries for the spouse or children of the principal person.
