I just downloaded several small trees from Ancestry to Family Search without problems. But when I downloaded my main 560 GB tree and was routinely comparing and merging people, I was shocked to see a family with parents from my father’s side of my tree with children from my mother’s side of my tree. I went back to Ancestry to confirm that it was correct there, and it was. Now I don’t trust any of the data downloaded. Should I abort it and correct that family in FS? Delete the tree from FS? Suggestions appreciated!

I think you are saying that you downloaded a Gedcom of your Ancestry tree and uploaded it to the FamilySearch Genealogies and then you did the Compare tool that compared it with what is already in the FamilySearch Family Tree and you now see some errors. Is this correct? If so, you'll need someone to help you in person with this. Your best solution would be to go to a FamilySearch Center near you and ask for some help there.
