Because K6QL-XDT and GMLF-247 appear as father and son they cannot be merged through the new system. There is no doubt that the two men are the same person. Please help me with this situation.

First question is why do you think someone who was born about 1656 and died 21 Mar 1713 is the same person who died 20 May 1657 which is 20 years before the first one was married?

It looks like before you even think about merging you need to work more on learning who these people are.

@UreMaryAnnWatterson1 taking a look at GMLF-247 shows deceased in 1657. While K6QL-XDT shows born 1656 deceased 1713. These would not be the same person.

I had a situation where the child and the parent had exactly the same details and got the message that they could not be merged. I removed the child from the family by going to the record as a father and clicking on the edit button for the child and selecting the option to remove the father. I then used merge by ID option on the father's record and entered the ID for the son and this resolved the situation.
