Was St John the Baptist of Hillingdon, Middlesex in 1669 a member of the Church of England.
If you are familiar with that church why would someone in the 17th century, living out of the area, choose to have their children buried there?

I would suggest that you are referring to the Parish Church of 'Saint John the Baptist' in "Hillingdon, Uxbridge, Middlesex, England", way back then in 1669 it was not part of (Greater) "London".

It all depends on living how far 'out of the area', you are talking about.

And, another thought, had the family recently moved, into the area.

There are many possible reasons.
.
Others such like:

- Were the Parents from there originally; then, that would not be so uncommon.
- Was the Family visiting the area at the time
- Were the Children living or staying with other Family members at the time.
- Were the Children Studying/Boarding in the area at the time
- ETC; Etc; etc ...
.

As Brett indicates, all sorts of possible reasons. It really depends on how far out of the area you're talking about. Genuki has information on Middlesex parishes on https://www.genuki.org.uk/big/eng/MDX/Parishindex - there are modern maps, lists of nearby churches, information on whether a church has a graveyard or not, etc. You can see from the information that Uxbridge and Hillingdon, say, are only a mile or two apart so going from one to the other would be easy.
One possibility that I'd add is that it was not unknown for parishioners to fall out with their priest, particularly if he was High Church and they were Low (ie of Puritan sympathies) or vice versa. It might be possible to find histories of the area online that indicates whether the Hillingdon priest or their local priest was particularly noted for their attitudes.
