@Colleen Flannery This is a very important question. I am going to move this question over to the FamilySearch Family Tree group where they will be able to help you further.
Currently, there is only the option to edit names, dates, and places in published records. Personally, I would go ahead and attach the source, but write in the notes the error and what the correct answer is.

I can't tell by your question how the half-sister is in the census and who that source should be attached to in Family Tree, so this answer will be a bit more vague than I would like it to be. Is it
When you say "making it impossible to match," I assume you mean "making it impossible to" align the source properly with the person in Family Tree?. If so, then this is how you do this:
There is a blue bar just above the primary person in the Source Linker which on the left says "Person of Record and Spouse." In that section, click on "Change" to open a drop down menu which contains everyone in the source:
In that drop down menu, select the half-sister to move her to the Person of Record, also called Focus Person, spot.
On the right hand side, the blue bar has "Selected Person and Spouse." Click on Change on that side to open a drop down menu that lists the parents and siblings in the Family Tree record. However, this menu also has a Go To box:
In that Go To box, enter the Family Tree ID number of the half sister then press enter or click on the arrow beside it. This will place the Family Tree record for the half sister as the Selected Person, also known as the Focus Person, next to the source for her so that you can properly attach the source.

I have done this in the past to match up people in the past but the record that I am referring to was not that simple it is not the name of the person that is indexed incorrectly that is easy to attach correctly it is the fact that the person is indexed as a Daughter instead as a Sister as in this case. Other cases that I have ran into have been similar but other relationships indexed incorrectly to where when someone goes back and looks at it they may think that the connect is incorrect even though it is connected correctly. That is what I was trying to explain and was wanting to know if there was a way to correct.

OK. At this point, there is no way to correct a relationship in a source but since the types of corrects that can be made and which collections can be corrected are slowly expanding, maybe it will become possible some day.
Right now the best thing to do is attach it correctly then do as Heather suggested and write up a very thorough explanation to put in the Source notes, in the person's notes, in the person's relationship notes, and anywhere else that might be useful.
