Spouse's family tree included in upload of GEDCOM file
When I began my family tree years ago, I included my wife’s lines. When the FamilySearch Family Tree began the Pedigree Resource File was included in the original Family Tree file, so my entire family tree was imported into the Family Tree including my wife’s family tree information. I still have my wife’s information showing from my view of the current FamilySearch Family Tree. My wife’s information is also included in my current Ancestry.com family tree. However, she works on her own family tree and so when she saw that my CET also had her information, she uploaded her own CET (she is authorized to do so) and will work on that. Other than deleting the CET that I already uploaded there does not seem to be a way to delete all of her information from my tree.

There is no algorithm that will compare the trees and delete anything it finds that is in the other one. However, you should be able to manually delete individuals.
From the person page in the tree, look for the Tools section in the bottom right. The second to last items will be "Delete Person". You will get a warning popup, but when the big red Delete in the lower right is clicked it will remove the person from your tree.
