When you look in Arkivalieronline, you will see half dozen parishes for Aalborg. From the information you provide, there is no way to know which one to look in and you will have to search in each until you find your family. If you knew a specific address, you should be able to locate that on a map and determine to which parish your people belonged.

Stewart, here is a follow-up to my other answer.There might be a simpler way to find such birth and death records than looking in each parish by using a census (You do mention in your initial post that a census record indicated that the family came from Ålborg Købstad. However, I am giving instructions to find the family in a census for the benefit of other readers). Since you don't provide any info on the person(s) whom you are looking for, I will provide a name as an example. Let's say you are looking for the children of Christian Bertelsen, who would have been born in the early 1850s. Follow this path
Danishfamilysearch.com> click on Ålborg on the map > in the list, click on 'Ålborg Købstad' > Census Data > 1855 > View Surnames > Bertelsen (12) > 1855 Census Chr Bertelsen M 32 1823 Mar
You will now be on the indexed page for Christian Bertelsen. You will notice that the Placename is Nørregade, 5te Qvarteer. Copy 'Nørregade' and paste it into Google maps, making sure that you are searching in Ålborg. When you find this, look around on the map to see which church(es) is (are) the closest and start looking for the records of the people whom you are trying to find.
Of course, you will have to alter some of the info that you search. i.e. the family name and you will need to adjust the census year to an event close to the one that you are looking for, e.g. births or deaths. And, not all censuses give the 'Placename.' You'll have to search in several censuses to see which ones provide the requisite info.
Now, this is not a fool-proof way to find someone, but what you are doing with this method is trying to identify the parish based on where people are living at the time of a census.
