The @United States Genealogy Research group might be able to help you locate U.S. records to uncover the ancestor's hometown. Once you've identified the hometown, you can look in records in the country of origin, but first you need to locate the hometown in U.S. records.
The records generally most helpful when looking for the hometown are U.S. church records (which are much more likely to list a hometown than civil records are) and U.S. naturalization records (specifically, the declaration of intention and the petition for naturalization). Obituaries and grave markers may also prove helpful.

The FamilySearch Wiki has additional information, such as a page specifically on naturalizations in Iowa (linked) and various locations to find naturalization records online (linked).

I assume they were Catholic. Did you locate his marriage record in the Dubuque Catholic parishes? They have records quite early there and may perhaps indicate parents. I am trying to recall how I accessed the Catholic records in the past, but I am quite sure I contacted the parishes directly. In 1850s there was likely only one Catholic parish that served the Bohemian community in Dubuque since it was predominantly an Irish Catholic community so perhaps the Catholic archdiocese can give you that information to narrow down which Catholic parish--https://dbqarch.org/.
