I am indexing some records from California. The left side of the image is a Certificate of Arrival, which I am not supposed to index because it is not in the project, but the other half is a Petition for naturalization, which I am supposed to index. How do I mark that one side is supposed to be indexed but the other not?

You will delete the extra entry and index just the PET. To delete the extra entry, click on the trash can icon on the toolbar, then select "All blank entries" and click Delete.
