Ghost parents - how do I find out who they are?

Yes, it is possible the majority of the time to find out who they are. It is a matter of analyzing the Change Log for him, and searching for all the parents he has ever had in Family Tree including all the parents that were ever on anyone merged into him. Unfortunately, I don't have the opportunity right now to explain in detail.
Generally those blue boxes appear when a merge was not handled properly in Family Tree.
The only time you cannot eliminate the blue box on your own is when the parents were disconnected in New Family Search.
If it turns out he was sealed to the wrong parents and that is why he was disconnected from them, then the blue box has to stand as is.
Since his ordinances were all done between 1943 and 1956, you should be able to find him in the Family Group Sheet Archive database at: https://www.familysearch.org/search/collection/2060211 These are not indexed so you have to browse through the images. They are arranged alphabetically by last name, then first name, then birth year. Find his sheet first. It should have his parents on it so you can then find his father to find that 1956 sealing date.
Good luck! I'll add more details when I get the chances

Two possible reasons I can think of. There is a parent Mr Lee now record John Lee from 2015 in the change log who was removed, so that is one possibility. Also the other ordinances were done in the 1940s-50s so there is a chance those parents are in the old temple file and for whatever reason did not transfer to the new FamilyTree system when created in 2012. Just some ideas to consider.

I don't know if you have had a chance to look in the Family Group Sheet Archive or not, but as an illustrated lesson in how, here is the following. First going to the collection at https://www.familysearch.org/search/collection/2060211 you click on Browse through 5,337,178 images. Here you choose first letter of the last name you are looking for, then choose the section of form to leaf through.
I first tried William Henry Lee b 1836. However, there is not a sheet there with him as husband. That would makes sense if he is on a Family Group Sheet just as a child. But what is strange, is that all of his sons have ordinance dates in the 1940s and 1950s.
Maybe a place to look is in the patron submitted IGI records. One of his sons, Howard Sylvester Augustus Lee has a distinctive enough name that he should be easy to find. And he was: https://www.familysearch.org/search/family-trees/results?q.collectionId=5&q.givenName=howard%20sylvester%20augustus&q.surname=lee There are three entries for him. In two of them, his father is just Henry Lee. So it may be that that is how William Henry was originally submitted.
Back to the Family Group Sheets. No Henry Lee that would match, either.
Trying a couple of his sons that should have sheets, I did find William Henry Lee b 1862: https://www.familysearch.org/ark:/61903/3:1:3QSQ-G9Q1-5SNL?i=56&wc=WWF8-FN5%3A352087501%2C352677301&cc=2060211 This, however, was either a duplicate submission or a bad merge has taken place because only the sealing to spouse ordinance matches his dates on Family Tree. I do not see a Family Group sheet with earlier dates.
Some potentially useful information, but not leading to the parents you are looking. So back to the Change Log technique.
Starting at the bottom of William's change log, I'll scroll up until I come to the father with which he was imported into Family Tree.
This is interesting, KWJH-L11, his existing ID, did not have a father when first imported into Family Tree, so the blue SP, did not come with the record.
In 2014, the merges start. The first one was KCNJ-5SC so we need to go to his Change Log.
Now this gets very intriguing!! KCNJ-5SC is a William Lee (not William Henry although that may not mean much) born 1836 in Pennsylvania. His parents are a Mr. Lee with minimal information and a well documented Eliza Piper. There is absolutely no reason to think that your William Henry is this William.
Mr. Lee has been merged into a John Lee who was married to an Eliza Piper. John was from Pennsylvania but he and Eliza were married in Ohio and had all there children there. They have a daughter born the same year as William Henry.
So your first step here is to Restore Mr. Lee KH58-7J3 and Restore William Lee KCNJ-5SC. I think there is a high chance that will get rid of the blue box.
Now, since Eliza Piper did not have two children in 1836, I suspect that she has also had some incorrect merges and that the Eliza Piper who married John Lee was not the mother of that William Lee. It's off to her Change Log. There we find a major problem. There we find a big mess that was created in New Family Search. Looking at Eliza Piper, the oldest three events in her Change Log are a child Joseph Lee born in Kentucky (who has been removed from the family), William Lee born in Pennsylvania (who has been removed from the family), George Lee born in Kentucky (who has been removed form the family), Eliza Lee born in Kentucky (who was removed from the family)
So there has been major mixing of various Lee families that you probably don't want to get involved in. But I would will do the two restores mentioned above and I suspect that will get rid of the sealing with the blue box. If it does not, I can look farther.

Everyone in this family used their middle names! We got that much out of Benjamin Franklin Lee, his youngest son and my grandfather. Which makes it all the more confusing. Just confirmed William Henry Lee's father as Samuel Thompson Lee through DNA. Found 49 years ago but haven't been able to confirm, till now... not documents, but blood! My mother Hermoine went back East and spent some time with cousin Betsy. They found in the library an article that said that William Henry and Caroline Lee announcing the engagement of their son William Henry Lee to Isabella McCoy. That is how we identified this Henry Lee as really William Henry Lee. Confusing enough is his wife's maiden name is Lee! We don't have anything on Lee except her father Hugh Lee and mother's line Sarah Norris. I will try and follow your instructions or have my cousin do it, Brenda Hall is also trying to find him, we have been working together. Lee is like Smith in Pennsylvania! Caroline and children are always enumerated in Censuses with her brother and mother. We've never found her with her husband. His father is a whole nother story...I'll let you know if the blue box disappears or not.

FYI My grandmother did all the genealogy and everyone including the kids for baptisms. my mother was born in 1918 and was the oldest, then 2 boys, so had a lot covered. I have copies of my grandmother's sheets and there has been a lot of work done that is NOT recorded and so many many duplicates. I sent one in once and it was ignored because it was not "stamped". Just shoots down all that work they did.

Support can only use official temple records, the family group sheets that were stamped by the temple.
But since you have your own copy of the family group sheets, that should really help find the duplicates in Family Tree and get the ordinances fixed.
If you post here the names as they are on those sheets your grandmother used and submitted, it would really help sort out all this in Family Tree.
